While we wait for the balance changes, there are still ways to combat counter heavy decks and have fun at the same time. I started out of frustration of all the counter decks to make a list of all the counter players I meet. That list is now 3 pages long. Then I decided to build this deck.
I think it has a 90-95% win rate vs counter decks and 70% vs none counter decks.
In a nutshell it uses thieves and the draw from Altair Assassin and actions that launch your thieves by surprise. When some of the agents are out (like Lanz) you will slowly win vs a dedicated counter deck. The deck also has really good draw ability.
Playbook:
Get out Altair as fast as possible. If you have him in hand and a pp get him out or launch a smoke signal to be ready to launch him. Use smoke signal and militia intimidation to get out your agents our launch them when opponent has spent him income. Most counter decks are bad at removing agents - especially agents with threat (Suleiman may come down to block but will die from it). Sudden exhaustion is about what they can do and with more than one lanz to buff (and La Volpa) you can get their power back.
If opponent keeps countering your smoke signals and such keep it cool. Deploy the turkish assasins and let the agents work slowly and get ready to deploy ezio mentor late game.
Counter sites with influence can be a hassle. Therefore I added the role reversal. This card is awesome in current meta. Launches as a surprise and removes sites influence...

4 x smoke signals
5 x military intimidation
Agents (21):
5 x Turkish assassins (launch as a surprise. Great for getting draw going early without worrying about getting countered).
5 x Lanz
1 x Damat Ali Pasha
2 x Altair Assassin
2 x Yusuf Tazim
2 x antonio De Margianis (site killer)
1 x La Volpa
2 x Ezio Auditore Assassin (good for piri killing)
1 x Ezio Auditore, Mentor
Tool box (10):
4 x Tactical upheaval
2 x Sudden exhaustion
2 x Role reversal
2 x bearer of mixed Tidings
First version had strongholds. They work really well as a surprise, but decided to take them out to have more thieves - included Yusuf who is doing well in the deck. I expect a stronghold nerf coming and want to build crime decks without it.
Piri is annoying especially with counters. However, you should be able to have some agents down before the piri counters start to take off.
