I'm just curious about this two cards' use. If I have plentiful crop I will not use merchant ship. As for Rosa in Fiore, it's not a good income booster but it's an assassin rare, just don't know why.

The fact that it is a site means it can boosted with Judgement day, seeking sanctuary or pontifical high mass later in the game, which you can't do with a plentiful crap.

I see, but if you want to build a site deck, there are better options, such as Basilca di San Pietro...

You can't compare an assassin +3 2 cost site with a Faith +1 0 cost site. They're basically not the same thing.

If you get them back unto you hand with pandemic , palazzo, gaspar etc. you get the income twice - or more. I have decks that do this well.

The use of those two cards is really situational... I think the best way to describe it is if your deck relies more on actions (i.e. copy deck, counters, Pick Your Poison, etc.), then I'd use Merchant Ship / Rosa in Fiore for the income boost, rather than use Plentiful Crop. Also remember that you only have two spots for action cards while you have 3 spots for site cards so you can deploy more income boosters (at the same time) using sites vs. actions.
