Especially in the current counter heavy meta, I like the idea of cards that can not be countered so easily. I would like to see more cards like Altair learned or current Silvio (I know it's unfortunately a bug and not WAI). These cards can currently only be countered by the erase counter and that makes perfect sense to me. Maybe there should be one for every faction with the exception of blue, in order to give players more valid answers to heavy counterdecks which contain Piri Reis themselves (These decks are almost undefeatable, if you don't play your own Piri or Galata).
What do you think?

I agree. Good idea.
Although the piri counter deck is not unbeatable. It's just hard to beat.

I'd rather see more cards like Altair than bugged cards. Perhaps, since we now have cards that have certain effects if they're discarded, Ubisoft could add some more cards that have certain effects if they're neutralized (like Altair, Learned). I'm torn between wanting to see cards that have more powerful effects when neutralized (as a kind of "screw you" to the counter decks ) and cards that have lesser effects (like the new 11 cost cards do when discarded).

Then you get self-countering w/mentor's wake. Good point, although we already have self-discarding as a strat so it wouldn't be unprecedented. Maybe those that have more powerful effects when neutralized would only be cards whose more powerful effect is a negative effect on the person countering them. Something like "Gain +1 in all regions; if this card is neutralized, the player neutralizing it loses 2 in all regions".

You can make it say "when opponent counters..." or the suggestion above.
