When a site is replaced by Hidden Vault, Kadir does not draw the player a memory. I can assume this is because it doesn't truly replace the site. I don't know if this applies to the other engineer site-replace-buff agents.

I can confirm this issue, and agree that it is a bug. Updated the status.
The way hidden fault is worded it is clear that sites are being replaced. Otherwise you might as well use something like Seeking Sanctuary to boost the influence of the site.
