I'm not sure if it is intentional, but just had an opponent who used this devious trick on me. He had a site with influence 2 on table. I deploy Giovanni to neutralize this site. He then deploys forgotten temple on top of the site as a surprise. I then assumed that the new site with influence 4 would get killed. That was not the case. Nothing happened and the influence 4 site was free to score each day.
Is this intentional or a bug?
I'm sure it must be the same with other neutralize site agents.

I don't think it's a bug and I remember Tuism or some of the other mods explaining that cards that target another card can't change targets.
In your case, Giovanni is targeting the 2-influence site. Since your opponent played a Surprise Forgotten Temple (or any other Site in this case - wouldn't have mattered), Giovanni would have lost his original target. That's why when Giovanni resolved, the surprise Site is still active (it's no longer the original target).
