I was playing against someone called mudoc and I had 3 points in two areas he had none in all three. He played a CMDistrict, and got 6 points instantly and reduced my points to zero. He gets the dominant instant three, but where did the extra three come from?

They might have come from change of day. I think CMD scores on entering play. Too lazy to check though

The day hadn't changed, and it does score three coming in, which would explain the three being there, but not six.

I'll have to agree with you the Military District is bugged right now. The sad part is, I can't explain why it's bugged other than it doesn't work the way you think it should work.
My direct damage deck uses Military District and the only time it works as expected is if I deploy it in a region where both me and my opponent have 0 on it. If I have 3 on this region and my opponent doesn't, my score actually gets reduced to 0 when Military District resolves. And if my opponent has 3 on it and I have 0, I get the same situation Ruggeder described in the OP (I get 6 and opponent gets 0) - it's frustrating.
